Technically, the owner was not really acting in "self" defense... that said, he was defending his employee and his own property, and likely, that will suffice.

Shame it has to be in question, if you ask me.

Well, if a store owner can't legally shoot a masked, armed robber who is robbing his store, then we all might as well just give up. What is there to question here? When I hear news stories like this, I think part of it is just gratuitously made up. I really doubt any of the police told that reporter that "self defense" was an issue, or that they were checking on the registration of the store owner's gun. I think that's just the liberal, gun hating media desperately trying to put a little anti-gun spin on the story.
